Code smells in highly configurable software

Modern software systems are increasingly configurable. Conditional compilation based on C preprocessor directives (i. e., #ifdefs) is a popular variability mechanism to implement this configurability in source code. Although C preprocessor usage has been subject to repeated criticism, with regard to variability implementation, there is no thorough understanding of which patterns are particularly harmful. Specifically, we lack empirical evidence of how frequently reputedly bad patterns occur in
more » ... ractice and which negative effect they have. For objectoriented software, in contrast, code smells are commonly used to describe source code that exhibits known design flaws, which negatively affect understandability or changeability. Established code smells, however, have no notion of variability. Consequently, they cannot characterize flawed patterns of variability implementation. The goal of my research is therefore to create a catalog of variability-aware code smells. I will collect empirical proof of how frequently these smells occur and what their negative impact is on understandability, changeability, and fault-proneness of affected code. Moreover, I will develop techniques to detect variabilityaware code smells automatically and reliably.

Metaproteomics is the biological research of proteins of whole communities comprised of thousands of species using tandem mass spectrometry. But still it follows a sequential non parallelizable workflow. Hence, researchers have to wait for hours or even days until the measurement data are available. In our demo, we show a way to decrease the smallest unit of the workflow to a minimum to realize a near real time stream processing system on a fast data architecture.

Connecting X! Tandem to a Database Management System

Protein identification by mass spectrometry is a valuable method in the field of proteomics and metaproteomics. For protein identification, different protein search engines are used such as X! Tandem, MASCOT, OMSSA, SEQUEST etc. These search engines receive input data in form of files. With the rapid rise of proteomics and metaproteomics, new measurement devices are introduced resulting in increase of research capabilities, consequently producing enormous chunks of data regularly. more » ... le-based search engines for protein identification are at their limits and IT methods should be introduced for protein identification to manage huge amount of data efficiently in future. In this paper, we focus on feasibility of Database Management Systems as an alternative to conventional file-based approaches. We implement a connector interface and integrate it into the latest X! Tandem version (2017.02.01) , in order to couple it with a DBMS keeping its business logic intact and study its performance. We compared our work with the core X! Tandem and MetaProteomeAnalyzer tool (which performs protein search and uses a relational database for data storage). We observed there was no information loss in our approach and we were able to successfully implement the DBMS connector interface to X! Tandem.

Use-Case-Specific Source-Code Documentation for Feature-Oriented Programming

Source-code documentation is essential to efficiently develop and maintain large software products. Documentation is equally important for software product lines (SPLs), which represent a set of different products with a common code base. Unfortunately, proper support for documenting the source code of an SPL is currently lacking, because source code variability is not considered by current documentation tools. We introduce a method to provide source-code documentation for feature-oriented
more » ... amming and aim to support developers who implement, maintain, and use SPLs. We identify multiple use cases for developers working with SPLs and propose four different documentation types (meta, product, feature, and context) that fulfill the information requirements of these use cases. Furthermore, we design an algorithm that enables developers to create tailor-made documentation for each use case. Our method is based on the documentation tool Javadoc and allows developers to easily write documentation comments that contain little overhead or redundancy. To demonstrate the efficiency of our method, we present a prototypical implementation and evaluate our method with regard to documentation effort for the SPL developers by documenting two small SPLs.

When code smells twice as much: Metric-based detection of variability-aware code smells

Code smells are established, widely used characterizations of shortcomings in design and implementation of software systems. As such, they have been subject to intensive research regarding their detection and impact on understandability and changeability of source code. However, current methods do not support highly configurable software systems, that is, systems that can be customized to fit a wide range of requirements or platforms. more » ... l compilation based on C preprocessor annotations (a. k. a. #ifdefs). Since annotations directly interact with the host language (e. g., C), they may have adverse effects on understandability and changeability of source code, referred to as variability-aware code smells. In this paper, we propose a metricbased method that integrates source code and C preprocessor annotations to detect such smells. We evaluate our method for one specific smell on five open-source systems of medium size, thus, demonstrating its general applicability. The aim of our study was to investigate the metastatic pathways of melanoma cells in sentinel and other regional lymph nodes. The term "sentinel lymph node" means that the first lymph node of the draining site of a primary tumor is never bypassed in malignant melanoma. In this case lymph node dissection would be necessary only when melanoma cells are detected in the sentinel node. Tyrosinase reverse transcriptasepolymerase chain reaction was applied to search for metastatic melanoma in the
more » ... nel lymph node and in further lymph nodes of a complete lymph node basin in patients who underwent lymph node dissection. In 24 patients with malignant melanoma the draining site of the tumor was marked by lymphoscintigraphy and by intraoperative injection of patent blue V in the area around the primary tumor. A Tree-Based Approach to Support Refactoring in Multi-Language Software Applications

Developers build software applications using different programming languages, so they can benefit from the programming languages' specific advantages. To allow an interaction of different programming languages, each programming language offers Application Programming Interfaces (API) to be called. However, such interactions pose challenges for source-code refac-toring across programming languages. To this end, we present a generalized approach to refactoring in multi-language software

To illustrate the broad application of our approach, we implement a library that builds the foundation for two tools that support the refactoring of database applications implemented in Java and Java applications that invoke code of the functional programming language Clojure.
