Nascent RNA sequencing of peripheral blood leukocytes reveal gene expression diversity [article]

Nuclear Run-On sequencing is a powerful method to measure transcription with high resolution, sensitivity, and directional information, which provides alternative perspective from existing methods such as chromatin immunoprecipitation or mRNA sequencing. Current form of Nuclear Run-On assays such as Precision Run-On sequencing (PRO-seq) involves multiple RNA chemistry steps including RNA end repairs and ligations. These have limited the widespread use of PRO-seq by requiring robust RNA handling
more &raquo; ... skills and multiple days of effort. To solve this, we developed an ultrashort PRO-seq (uPRO) method that requires minimal steps. In uPRO, the requirement of only two reactions - RNA adaptor ligation and template switch reverse transcription - reduced the procedure into less than a single day. Using uPRO, we generated genome-wide transcription profiles of human haploid cell lines (HAP1) and peripheral blood samples combined with Chromatin Run-On sequencing (pChRO). Blood cell handling procedure is dramatically reduced using pChRO directly on crude chromatin preparations, and enables utilizing archived specimens. As a result, we identified individual differences in the transcriptional profiles of human whole blood from a small volume (~1 ml). We also generated blood cell type specific transcription data, and deconvoluted the nucleated blood cell compositions by modeling to the reference datasets. Overall, uPRO and pChRO provided a powerful platform to identify differentially expressed genes between individuals with minimal sample requirements.

Cholangiocarcinoma Masquerading as IgG4-related Sclerosing Cholangitis

primary sclerosing cholangitis), , . IgG4-related sclerosing cholangitis (IgG4-SC) represents a rare but clinically challenging differential diagnosis in patients with biliary strictures which can be mistaken for cholangiocarcinoma. We present a case of a 73-year-old male presented with abdominal discomfort and weight loss. Biliary images showed long-segment luminal narrowing of extrahepatic bile duct associated with prominent enhanced wall thickening, but luminal patency was preserved.
more &raquo; ... ic images revealed segmental irregular narrowing of main pancreatic duct without upstream duct dilatation. His liver function tests and CA19-9 level were normal. Putting all findings together, IgG4-SC associated with autoimmune pancreatitis was strongly suspected. However, endobiliary biopsy of extrahepatic bile duct revealed adenocarcinoma which was not resectable due to celiac axis involvement. Because there is an overlap in biliary imaging findings between IgG4-SC and cholangiocarcinoma, biopsy is essential for adequate differential diagnosis. We present a case of cholangiocarcinoma masquerading as IgG4-SC based on clinical and imaging findings.

Equol Production and Increased Leukocyte Mitochondrial DNA in Postmenopausal Women

Equol, a metabolite of diadzein, is produced by some intestinal bacteria. Equol acts as an estrogen receptor agonist and has been reported to have several beneficial health effects. Leukocytes play an important role in the pathogenesis of autoimmune, metabolic, and cardiovascular diseases. Decreased leukocyte mitochondrial DNA (mtDNA) content, as an index of mitochondrial function, is associated with metabolic syndrome, bone mineral density, and aging. Therefore, we investigated whether equol production is associated with leukocyte mtDNA copy number in postmenopausal women. Methods: This observational cross-sectional study included 71 postmenopausal women. They completed a lifestyle questionnaire and medical history. In addition, a dietary assessment using a 24-hour recall method and food frequency questionnaire, anthropometric evaluation, and blood sampling were conducted. Serum equol concentration was measured in the fasting state. Leukocyte mtDNA copy number was measured by real-time polymerase chain reaction. Results: Among older females, 33.8% were equol producers. The leukocyte mtDNA copy number was lower in non-equol producers versus equol producers. Furthermore, the leukocyte mtDNA copy number was positively associated with the serum equol concentration (r=0.42, P<0.01). Stepwise multiple regression analysis showed that equol production (β=47.864, P<0.01) was an independent factor associated with mtDNA copy number. Conclusions: Equol production was associated with elevated mtDNA content in the peripheral blood of postmenopausal women. This finding suggests that the beneficial health effects of equol in postmenopausal women may be related to increased mitochondrial function. Korean J Health Promot 2015;15(3):108-114

Indoor Wayfinding Using Interactive Map

This study explored the use of interactive map for an academic library building. An interactive map was developed for six floors of the building. Participants used the map on a mobile device to conduct four different wayfinding tasks. A mobile eyetracking system was used to record gaze information that participants viewed. The gaze data were analyzed quantitatively and qualitatively using Begaze software. The results revealed that there were some trends. Individuals who were familiar with
more &raquo; ... ation technology devices were more successful in wayfinding making less error and hesitation. Individuals who had better sense of direction were more successful as well. However, familiarity with the building did not seem to be making a difference. Some design implications for interactive map design were suggested. The areas that are not open to public should have more explicit cues that the areas are not accessible such as crossing out the area.

Ginger Extract Ameliorates Obesity and Inflammation via Regulating MicroRNA-21/132 Expression and AMPK Activation in White Adipose Tissue

Ginger is a plant whose rhizome is used as a spice or folk medicine. We aimed to investigate the effect of ginger root extract on obesity and inflammation in rats fed a high-fat diet. Sprague-Dawley rats were divided into three groups and fed either a 45% high-fat diet (HF), HF + hot-water extract of ginger (WEG; 8 g/kg diet), or HF + high-hydrostatic pressure extract of ginger (HPG; 8 g/kg diet) for 10 weeks. The HPG group had lower body weight and white adipose tissue (WAT) mass compared to
more &raquo; ... e HF group. Serum and hepatic lipid levels of HPG group were lower, while fecal lipid excretion of the HPG group was higher than that of the HF group. In the WAT of the WEG and HPG groups, mRNA levels of adipogenic genes were lower than those of the HF group. Moreover, HPG group had lower mRNA levels of pro-inflammatory cytokines than did the HF group. MicroRNA (miR)-21 expression was down-regulated by both WEG and HPG. Additionally, miR-132 expression was down-regulated by HPG. The adenosine monophosphate-activated protein kinase (AMPK) activity of HPG group was greater than that of the HF group. HPG may have beneficial effects on obesity and inflammation, partially mediated by regulation of miR-21/132 expression and AMPK activation in WAT.

Interinstitutional Research Team Formation Based on Bibliographic Network Embedding

This study aims at forming research teams for interinstitutional collaborations. Research institutes have their own purposes and topics of interest. Thus, supporting joint research between multiple institutes, we have to consider not only synergies between scholars but also purposes of the institutes. To solve this problem, we propose a bibliographic network embedding method that can learn characteristics of institutes, not only of each scholar. First, we compose a bibliographic network that
more &raquo; ... sists of scholars, publications, venues, research projects, and institutes. Collaboration styles and research topics of institutes and scholars are extracted by mining subgraphs from the bibliographic network. Then, vector representations of network nodes are learned based on occurrences of subgraphs on the nodes and neighborhoods of the nodes. Based on the vector representations, we train multilayer perceptrons (MLP) to assess collaboration probability between scholars affiliated in different institutes. For training the MLP, we suggest three strategies: (i) considering every collaboration, (ii) focusing on interinstitutional collaborations, and (iii) focusing on collaboration outcomes. To evaluate the proposed methods, we have analyzed research collaborations of POSTECH (Pohang University of Science and Technology) and RIST (Research Institute of Industrial Science and Technology) from 2011 to 2020. Then, we conducted the research team formation for joint research of the two institutes according to two purposes: pure research and commercialization research.

Development of a Real-Time Virtual Nitric Oxide Sensor for Light-Duty Diesel Engines

This study describes the development of a semi-physical, real-time nitric oxide (NO) prediction model that is capable of cycle-by-cycle prediction in a light-duty diesel engine. The model utilizes the measured in-cylinder pressure and information obtained from the engine control unit (ECU). From the inputs, the model takes into account the pilot injection burning and mixing, which affects the in-cylinder mixture formation. The representative in-cylinder temperature for NO formation was
more &raquo; ... d from the mixture composition calculation. The selected temperature and mixture composition was substituted using a simplified form of the NO formation rate equation for the cycle-by-cycle estimation. The reactive area and the duration of NO formation were assumed to be limited by the fuel quantity. The model predictability was verified not only using various steady-state conditions, including the variation of the EGR rate, the boost pressure, the rail pressure, and the injection timing, but also using transient conditions, which represent the worldwide harmonized light vehicles test procedure (WLTC). The WLTC NO prediction results produced less than 3% error with the measured value. In addition, the proposed model maintained its reliability in terms of hardware aging, the changing and artificial perturbations during steady-state and transient engine operations. The model has been shown to require low computational effort because of the cycle-by-cycle, engine-out NO emission prediction and control were performed simultaneously in an embedded system for the automotive application. We expect that the developed NO prediction model can be helpful in emission calibration during the engine design stage or in the real-time controlling of the exhaust NO emission for improving fuel consumption while satisfying NO emission legislation. Energies 2017, 10, 284 2 of 21 and increasing the CO emission [10] . The latter has become essential in recent years to comply with stringent emission legislation. However, in both cases, there is a need for a real-time prediction tool to optimize the operation. Recently, car manufacturers have attempted to replace physical NO x sensors with virtual NO x sensors to reduce material costs and overcome the limited response time. Although this replacement is challenging, a virtual NO x sensor can be helpful in determining physical NO x sensor malfunction or controlling after-treatment devices [11] . A common approach to the virtual NO x sensor can be categorized as physics-based, gray box, and black box models. The terms physics-based and phenomenological, gray box and semi-empirical, and black box and empirical are often used interchangeably, although the scope of the terms phenomenological and semi-empirical varies among authors [11, 12] . Regardless of how they are defined, the physics-based and gray box models are physically related. The proposed models based on the physical and chemical relations show more reliable results with environmental perturbations, such as different engines, EGR, and rail and intake pressure variations [11, 13, 14] . For this reason, many studies of virtual NO x sensors have been performed from physical and phenomenological points of view [12, [14] [15] [16] [17] [18] [19] [20] [21] . Egnell proposed a multi-zone model of combustion diagnostics based on heat release, which he used to calculate the amount of nitric oxide (NO) that formed during the combustion process [15]. Andersson et al. modified Egnell's research to produce an efficient algorithm using tables with chemical equilibrium data [14]. Arrègle et al. investigated a sensitivity analysis for additionally developed NO x production estimation model and reported that the admitted fresh air measurement and the temperature in the intake manifold were critical input parameters for the calculation of the NO x formation rate [17]. Seykens et al. developed an extended NO and soot production model for advanced heavy-duty diesel engine combustion cycles, which was validated using experimental data [18]. Willems et al. subsequently applied the model [17] to cylinder pressure-based controls in a heavy-duty diesel engine with a high EGR rate [19]. Hegarty et al. employed a semi-empirical model in their approach to the dynamic NO x production modeling of a diesel engine. They correlated the model with experimental results using Zeldovich's coefficient map [20]. Finesso et al. developed a zero-dimensional combustion predictive model, which was used in a NO x production estimation model [21]. Although previous research has produced reliable NO x production estimates, some limiting factors exist, such as the complexity of the model, which is detrimental to use in real-time applications, the need for many calibration constants, ignoring the effect of the pilot injection combustion, the rough approximation of the NO x based on NO mechanisms, and lack of distinguish between the NO or NO 2 portion in the NO x emission. Furthermore, according to previous research, the diesel engine exhaust gas treatment systems are closely coupled with the NO or NO 2 portion in the NO x emission [22] , and distinguishing the fraction of NO and NO 2 in NO x can be essential in the design and in the exhaust of after-treatment systems. Likewise, favorable soot oxidation in diesel particulate filters (DPF) is plentiful in the case of NO 2 but not for NO [23] . In addition, the conversion of NO to NO 2 is important in LNT [24], and the NO x conversion rate is affected by the NO 2 portion in the NO x in the SCR [25] . The portion of NO 2 in the NO x of compression engine exhaust is known to be in order of 10%-30% [26] or more [27] depending on conditions. Based on current understanding, the majority of NO 2 is converted from the NO [26] [27] [28] [29] . The experiment results of the previous study shows that the NO 2 /NO x ratio can be simply expressed as a function of NO and by using the fact, NO 2 or NO x was predicted from the NO using NO to NO 2 or NO x 1-dimensional fitting map [30] . Moreover, NO still predominantly contributes exhaust NO x at higher loads [27] . Thus, knowing an exhaust NO emission could be a very important foundation for reducing the total NO x in diesel engines. In this paper, a zero-dimensional, semi-physical, cycle-by-cycle NO estimation model with low calibration demands was developed. The model considers a spatial correction based on physical phenomena, such as the pilot burned mixing prior to the main injection, major NO formation area variation with related parameter changes, and the concentration correction based on the diffusion Energies 2017, 10, 284 3 of 21 combustion characteristics to enhance extrapolation capability. To investigate the feasibility of the NO prediction model in real-time applications, the model was implemented in an embedded system (ES-1000, ETAS). The implemented model was suitable for both NO estimation in the WLTC and NO emission control during engine operation. Furthermore, real-time NO emission control was achieved by changing the main injection timing with a limited value for the combustion stability. Experimental Setup and Conditions Test Engine A 1.6-L and a 2.2-L four cylinder light-duty diesel engine were selected to verify the model. Both engines were equipped with a turbocharger and a common-rail injection system with the same solenoid-type injector. In addition, the compression ratios for both engines were 17.3 and 16, respectively. The core specifications of engines are described in Table 1 .

Mitochondrial biogenesis is a complex process requiring coordinated expression of nuclear and mitochondrial genomes. The peroxisome proliferator-activated receptor gamma co-activator 1-alpha (PGC-1α) is a key regulator of mitochondrial biogenesis, and it controls mitochondrial DNA (mtDNA) replication within diverse tissues, including muscle tissue. The aim of this study was to investigate the effects of eicosapentaenoic acid (EPA) and docosahexaenoic acid (DHA) on mtDNA copy number and PGC-1α
more &raquo; ... omoter activity in C2C12 muscle cells. mtDNA copy number and mRNA levels of genes related to mitochondrial biogenesis such as PGC-1α, nuclear respiratory factor 1 (NRF1) and mitochondrial transcription factor A (Tfam) were assayed by quantitative real-time PCR. The PGC-1α promoter from -970 to +412 bp was subcloned into the pGL3-basic vector, which includes a luciferase reporter gene. Both EPA and DHA significantly increased mtDNA copy number, dose and time dependently, and up-regulated mRNA levels of PGC-1α, NRF1, and Tfam. Furthermore, EPA and DHA stimulated PGC-1α promoter activity in a dose-dependent manner. These results suggest that EPA and DHA may modulate mitochondrial biogenesis, which was partially associated with increased mtDNA replication and PGC-1α gene expression in C2C12 muscle cells.
