Compromised intestinal barrier underlies gut microbiota dysbiosis of intestinal diseases [article]

AbstractBackgroundDespite recent efforts, a single factor underlying the gut microbiota dysbiosis in intestinal diseases is not identified. We hypothesized that compromised intestinal barrier (CIB) could lead to increased host-derived contents including human cells in the gut, change its physio-metabolic properties, and globally alter gut microbiota and their metabolic capacities.ResultsConsistently, we found human DNA contents (HDCs), calculated as the percentage of metagenomic sequencing
more » ... mapped to the human genome, were significantly elevated in colorectal cancer (CRC) patients; HDC correlated with microbial- and metabolic-pathway-biomarkers of CRC, and was the most important contributor to patient stratification. We found similar results in Crohn's disease (CD); additionally, patients treated with diet and drug intervention showed reduced HDC levels over time, and were accompanied by reversing changes of many CD-signature species.ConclusionsOur results suggested that host-derived contents may have greater impact on gut microbiota than previously anticipated, and CIB could be an ideal treatment target that could reverse dysbiosis globally and precisely.

Metagenomic analysis of common intestinal diseases reveals relationships among microbial signatures and powers multi-disease diagnostic models

Intestinal diseases can share clinical symptoms and gut microbiome alterations, necessitating cross-disease comparisons and the use of multi-disease models. Here, we performed meta-analyses on fecal metagenomes of Crohn's disease (CD), ulcerative colitis (UC) and colorectal cancer (CRC), and identified 65 marker species and 74 marker pathways that were significantly altered in >=2 studies of the same disease. more » ... ers according to whether all the cluster members belong to the same disease, and revealed their distinct phylogenetic relationships: species in disease-specific clusters are phylogenetically related, while those in mixed clusters are more distant; strikingly, UC- and CRC-specific species are phylogenetically closer than to CD-specific ones, likely because UC-patients have higher risk of CRC. Consistent to their phylogenetic relationships, marker species had similar within-cluster and different between-cluster metabolic preferences. In CD and CRC, most marker species correlated with an indicator of leaky gut, suggesting a link between gut dysbiosis and human derived contents. In fact, our results suggested that due to physio-metabolic alterations, the diseased gut may represent a stressed environment and pose stronger selection to gut microbes; consequently, marker species in diseases showed more coordinated changes than the controls. With the marker species and pathways, we constructed three high-performance (including multi-disease) models with AUROC of 0.88 and true positive rates up to 89%, and explained their putative clinical applications. Together, our results improved our understanding on the relationships among common intestinal diseases, and strongly support the feasibility of metagenome-based multi-disease diagnosis.

OGEE is an Online GEne Essentiality database. Gene essentiality is not a static and binary property, rather a context-dependent and evolvable property in all forms of life. In OGEE we collect not only experimentally tested essential and non-essential genes, but also associated gene properties that contributes to gene essentiality. more » ... al/experimental perturbations. OGEE v3 contains gene essentiality datasets for 91 species; almost doubled from 48 species in previous version. To accommodate recent advances on human cancer essential genes (as known as tumor dependency genes) that could serve as targets for cancer treatment and/or drug development, we expanded the collection of human essential genes from 16 cell lines in previous to 581. These human cancer cell lines were tested with high-throughput experiments such as CRISPR-Cas9 and RNAi; in total, 150 of which were tested by both techniques. We also included factors known to contribute to gene essentiality for these cell lines, such as genomic mutation, methylation and gene expression, along with extensive graphical visualizations for ease of understanding of these factors.
