Manifold learning now plays a very important role in machine learning and many relevant applications. Although its superior performance in dealing with nonlinear data distribution, data sparsity is always a thorny knot. There are few researches to well handle it in manifold learning. In this paper, we propose Hierarchic Neighbors Embedding (HNE), which enhance local connection by the hierarchic combination of neighbors. After further analyzing topological connection and reconstruction
more » ... e, three different versions of HNE are given. The experimental results show that our methods work well on both synthetic data and high-dimensional real-world tasks. HNE develops the outstanding advantages in dealing with general data. Furthermore, comparing with other popular manifold learning methods, the performance on sparse samples and weak-connected manifolds is better for HNE.

Identify the stiffness of DNA via deep learning [article]

Haiqian Yang, Liu Yang, Shaobao Liu
2019 arXiv   pre-print
DNA detection is of great significance in the point-of-care diagnostics. The stiffness of DNA, varying with its sequence and mechanochemical environment, could be a potential marker for DNA identification. The steric configurations of DNA fragments with different stiffness were simulated by employing the Kirchhoff theory of thin elastic rods. We identified the stiffness of DNA with the trained convolutional neural network on the simulated image set. The identification accuracy reached 99.85%.

2022 Frontiers in Immunology
MicroRNA clusters are microRNAs (miRNAs) that are distributed in close proximity on chromosomes. In this study, we report a miRNA cluster identified from grass carp (Ctenopharyngodon idella), miR-462-731, which plays a positive role in host antibacterial immunity. The expression of miR-462-731 was disrupted after infection by Aeromonas hydrophila. Transcription factor ETS transcription factor ELK1 was identified to bind to the promoter of the miR-462-731 cluster and suppress its expression. In
more » ... ddition, miR-731 negatively regulates the expression of elk1, forms an elk1/miR-462-731 double negative feedback loop. In addition, we found that miR-731 directly targets ezrin a (ezra), participates in inducing PI3K/AKT signaling in macrophage, to induce macrophage polarization to the M1 phenotype with stronger phagocytosis. Our results demonstrate a novel elk1/miR-462-731 feedback loop. The data deepen our understanding of the relationship between macrophage polarization and phagocytosis in teleost fish.

Improving the Robustness of Speech Translation [article]

2018 arXiv   pre-print
Although neural machine translation (NMT) has achieved impressive progress recently, it is usually trained on the clean parallel data set and hence cannot work well when the input sentence is the production of the automatic speech recognition (ASR) system due to the enormous errors in the source. To solve this problem, we propose a simple but effective method to improve the robustness of NMT in the case of speech translation. We simulate the noise existing in the realistic output of the ASR

Besides, we also incorporate the Chinese Pinyin feature which is easy to get in speech translation to further improve the translation performance. Experiment results show that our method has a more stable performance and outperforms the baseline by an average of 3.12 BLEU on multiple noisy test sets, even while achieves a generalization improvement on the WMT'17 Chinese-English test set.
