The SOL Genomics Network Model: Making Community Annotation Work
2009
Nature Precedings
What is SGN? SGN is a community centric, clade-oriented database and comparative resource for the plants of the Solanaceae family. SGN houses maps, markers, sequence, locus annotation, and phenotypic data. SGN is also part of the bioinformatics platform for the International Solanaceae Project (SOL), which is currently sequencing the euchromatic portion (about 25%) of the 850 Mb tomato genome. With an SGN submitter account you can contribute your data to SGN easily on the web! Phenotype

... Solanaceae-specific ontology terms, used mostly by plant biologists and breeders, for describing quantitative and qualitative traits. These terms are mapped to PO, TO, and PATO whenever applicable, allowing crossdatabase queries. From Genomes to Phenomes Solanaceae share conserved genomes, yet show rich phenotypic diversity. These characteristics allow us to address one of today's greatest challenges in biology: how do we reveal the phenotypes encoded by genome sequences? The clade-oriented approach is utilized for studying related species in one database. http://sgn.cornell.edu Contact SGN at sgn-feedback@sgn.cornell.edu SGN code and software Open Source and free to download! The SGN community platform is portable for other organisms. The following funding agencies are gratefully acknowledged: BARD Community annotation SGN has a web-interface shared by curators and community-users for annotating genes and phenotypes. This system keeps the database up-to-date, and creates active interactions among researchers. Gene networks Since genes occur in networks, we can learn about putative function and phenotypes based on the relationship of one gene with its orthologs, paralogs, interacting genes, and pathway members. We have developed a 'network-browser' tool for visualising the complexity of gene-to-gene relationships. http://sgn.cornell.edu/ Locus Phenotype Sequences Pathways Locus Maps Locus editors can log-in and submit information using simple web-interfaces Edits are stored instantly in the database Community annotation is open for submitting wide range of datatypes, QTLs are calculated by trait. Users can upload their dataset and run R/QTL statistics and map online their loci. Gene network of tomato MADS-box transcription factors Literature mining Publications on Solanaceae genes are indexed and matched against loci descriptors and controlled-vocabulary terms. The result is a ranked list of matching publications and a suggested list of ontology terms associated with each locus. Conclusions and future development We have experienced positive responses for our efforts in recruiting the knowledge and expertise of the research community for gene and phenotype annotations. SGN has more than 70 active submitters who curate their favourite genes, submit phenotyping experiments, and assist in development of the phenotype ontology. We are currently seeking ways of increasing interest and participation of researchers and breeders in the task of community-driven annotation. We would also like to collaborate with Journals, and have authors submit gene data to SGN as part of the peer-reviewed publication process. The emerging tomato genome sequence will serve as the reference genome for other Solanaceae species. The resulting increase in data and usage will be a test for SGN's ability to scale-up while continuing to closely interact with the community.

Parotidectomy using the Harmonic scalpel: ten years of experience at a rural academic health center
2017
Head & Face Medicine
Parotidectomy is one of the most commonly performed procedures by otorhinolaryngologists. Traditionally dissection is performed with a combination of a steel scalpel and bipolar cautery; however, starting in the early 2000s, the Harmonic scalpel has provided an alternative method for dissection and hemostasis. The purpose of this study is to compare operative time, blood loss, complications, and cost between the Harmonic scalpel and steel scalpel plus bipolar cautery for superficial and total

... rotidectomy. Methods: Retrospective cohort of patients who underwent superficial or total parotidectomy with the Harmonic or cold steel between 2000 and 2015. Across 255 patients, comparison between operative time, blood loss, complications, and cost was performed. Results: Superficial parotidectomy was performed on 120 patients with the Harmonic and 54 with steel scalpel. Total parotidectomy was performed on 59 patients using the Harmonic and 22 patients with cold steel. For superficial parotidectomy, the Harmonic reduced operative time (216 ± 42 vs. 234 ± 54 min, p = 0.03) and decreased blood loss (28 ± 19 vs. 76 ± 52 mls, p < 0.05). With total parotidectomy the Harmonic decreased operative time (240 ± 42 vs. 288 ± 78 min, p = 0.01) and reduced blood loss (38 ± 21 mls vs. 85 ± 55 mls, p < 0.05). There were no differences in complication rates between groups. Harmonic use was associated with surgical cost reduction secondary to reduced operative times. Conclusions: The Harmonic scalpel decreases blood loss and operating time for superficial and total parotidectomy. Shorter operative times may decrease the overall cost of parotidectomy.
An Alternative Splice Form of Mdm2 Induces p53-independent Cell Growth and Tumorigenesis
2003
Journal of Biological Chemistry
The Mdm2 gene is amplified in approximately onethird of human sarcomas and overexpressed in a variety of other human cancers. Mdm2 functions as an oncoprotein, in part, by acting as a negative regulator of the p53 tumor suppressor protein. Multiple spliced forms of Mdm2 transcripts have been observed in human tumors; however, the contribution of these variant transcripts to tumorigenesis is unknown. In this report, we isolate alternative splice forms of Mdm2 transcripts from sarcomas that

... neously arise in Mdm2-overexpressing mice, including Mdm2-b, the splice form most commonly observed in human cancers. Transduction of Mdm2-b into a variety of cell types reveals that Mdm2-b promotes p53-independent cell growth, inhibits apoptosis, and up-regulates the RelA subunit of NFB. Furthermore, expression of Mdm2-b induces tumor formation in transgenic mice. These results identify a p53-independent role for Mdm2 and determine that an alternate spliced form of Mdm2 can contribute to formation of cancer via a p53-independent mechanism. These findings also provide a rationale for the poorer prognosis of those patients presenting with tumors harboring multiple Mdm2 transcripts.

Diagnostic Value of Lingual Tonsillectomy in Unknown Primary Head and Neck Carcinoma Identification After a Negative Clinical Workup and Positron Emission Tomography-Computed Tomography
2018
Frontiers in Oncology
Objective: Diagnostic rates of unknown primary head and neck carcinoma (UPHNC) using lingual tonsillectomy (LT) are highly variable. This study sought to determine the diagnostic value of LT in UPHNC identification using strict inclusion criteria and definitions to produce a more accurate estimate of diagnosis rate. Methods: In this retrospective chart review, records of patients who underwent LT for UPHNC were reviewed. Inclusion criteria included absence of suspicious findings on physical

... and positron emission tomography-computed tomography as well as negative biopsies after panendoscopy and palatine tonsillectomy. Following inclusion criteria, 16 patients were reviewed. A systematic literature review on LT for the workup of CUP was also performed. results: LT was performed using transoral robotic surgery (TORS), transoral laser microsurgery (TLM), or transoral microsurgery with cautery (TMC). Following LT, primary tumor was identified in 4 patients out of 16. Detection rate by technique was 1/6, 2/7, and 1/3 for TORS, TLM, and TMC respectively. Postoperative bleeding occurred in three patients (19%); however, this was not related to the LT. Following literature review, 12 studies were identified; however, only 3 had enough data to compare against. All three studies had a cohort with suspicious findings on clinical exam. A total of 34 patients had a negative workup, with no suspicious findings on clinical exam and subsequently received an LT. conclusion: This study suggests that LT should be considered initially in the diagnostic algorithm for UPHNC. This study can increase the patient size in this cohort by approximately 47%.

First-In-Human Study in Cancer Patients Establishing the Feasibility of Oxygen Measurements in Tumors Using Electron Paramagnetic Resonance With the OxyChip
2021
Frontiers in Oncology
ObjectiveThe overall objective of this clinical study was to validate an implantable oxygen sensor, called the 'OxyChip', as a clinically feasible technology that would allow individualized tumor-oxygen assessments in cancer patients prior to and during hypoxia-modification interventions such as hyperoxygen breathing.MethodsPatients with any solid tumor at ≤3-cm depth from the skin-surface scheduled to undergo surgical resection (with or without neoadjuvant therapy) were considered eligible for

... the study. The OxyChip was implanted in the tumor and subsequently removed during standard-of-care surgery. Partial pressure of oxygen (pO2) at the implant location was assessed using electron paramagnetic resonance (EPR) oximetry.ResultsTwenty-three cancer patients underwent OxyChip implantation in their tumors. Six patients received neoadjuvant therapy while the OxyChip was implanted. Median implant duration was 30 days (range 4–128 days). Forty-five successful oxygen measurements were made in 15 patients. Baseline pO2 values were variable with overall median 15.7 mmHg (range 0.6–73.1 mmHg); 33% of the values were below 10 mmHg. After hyperoxygenation, the overall median pO2 was 31.8 mmHg (range 1.5–144.6 mmHg). In 83% of the measurements, there was a statistically significant (p ≤ 0.05) response to hyperoxygenation.ConclusionsMeasurement of baseline pO2 and response to hyperoxygenation using EPR oximetry with the OxyChip is clinically feasible in a variety of tumor types. Tumor oxygen at baseline differed significantly among patients. Although most tumors responded to a hyperoxygenation intervention, some were non-responders. These data demonstrated the need for individualized assessment of tumor oxygenation in the context of planned hyperoxygenation interventions to optimize clinical outcomes.
