Embedding-based Silhouette Community Detection [article]

Mining complex data in the form of networks is of increasing interest in many scientific disciplines. Network communities correspond to densely connected subnetworks, and often represent key functional parts of real-world systems. In this work, we propose Silhouette Community Detection (SCD), an approach for detecting communities, based on clustering of network node embeddings, i.e. real valued representations of nodes derived from their neighborhoods. We investigate the performance of the
more &raquo; ... sed SCD approach on 234 synthetic networks, as well as on a real-life social network. Even though SCD is not based on any form of modularity optimization, it performs comparably or better than state-of-the-art community detection algorithms, such as the InfoMap and Louvain algorithms. Further, we demonstrate how SCD's outputs can be used along with domain ontologies in semantic subgroup discovery, yielding human-understandable explanations of communities detected in a real-life protein interaction network. Being embedding-based, SCD is widely applicable and can be tested out-of-the-box as part of many existing network learning and exploration pipelines.

Communities of related terms in Karst terminology co-occurrence network

Karst science is an attractive field of interdisciplinary research with rich terminology. This study was performed as part of a project aiming at developing novel approaches to terminology extraction and visualization, in line with the understanding of knowledge, as represented in texts, as conceptually dynamic and linguistically varied. The aim of this paper is to investigate how powerful graph-based methods can be used for visualizing and analysing domain terminology. In order to detect
more &raquo; ... ities in karst terminology, we analyse the frequently cooccurring karst terms in a scientific corpus of karstologic literature. The most frequent cooccurrence pairs, which included ten or more co-occurrences within the whole corpus, are delivered as input to the Louvain community detection algorithm and visualized as a domain graph. The resulting data was evaluated by domain experts who found that the detected term groups are meaningful and correspond to different types of karst phenomena. The results are further discussed in relation to more standard topic modelling approaches, using Latent Dirichlet Allocation and Non-negative Matrix Factorization algorithms.

This paper presents an approach to semi-automated data analysis, supported by tools for pattern construction, exploration and explanation. The proposed three-part methodology for multiresolution 0-1 data analysis consists of data clustering with mixture models, extraction of rules from clusters, as well as data and rule visualization using banded matrices. The results of the three-part process: clusters, rules from clusters, and banded structure of the data matrix are finally merged in a

The incorporation of multiresolution data is enabled by the supporting ontology, describing the relationships between the different resolutions, which is used as background knowledge in the semantic pattern mining process of descriptive rule induction. Towards Robust Text Classification with Semantics-Aware Recurrent Neural Architecture

Deep neural networks are becoming ubiquitous in text mining and natural language processing, but semantic resources, such as taxonomies and ontologies, are yet to be fully exploited in a deep learning setting. This paper presents an efficient semantic text mining approach, which converts semantic information related to a given set of documents into a set of novel features that are used for learning. The proposed Semantics-aware Recurrent deep Neural Architecture (SRNA) enables the system to
more &raquo; ... n simultaneously from the semantic vectors and from the raw text documents. We test the effectiveness of the approach on three text classification tasks: news topic categorization, sentiment analysis and gender profiling. The experiments show that the proposed approach outperforms the approach without semantic knowledge, with highest accuracy gain (up to 10%) achieved on short document fragments.

This paper presents an approach to semi-automated data analysis, supported by tools for pattern construction, exploration and explanation. The proposed three-part methodology for multiresolution 0-1 data analysis consists of data clustering with mixture models, extraction of rules from clusters, as well as data and rule visualization using banded matrices. The incorporation of multiresolution data is enabled by the supporting ontology, describing the relationships between the different resolutions, which is used as background knowledge in the semantic pattern mining process of descriptive rule induction. The presented experimental use case highlights the usefulness of the proposed methodology for analyzing complex DNA copy number amplification data, studied in previous research, for which we provide new insights in terms of induced semantic patterns and cluster/pattern visualization. Excluded volume driven counterion condensation inside nanotubes in a concave electrical double layer model

The physical properties of organic nanotubes attract increasing attention due to their potential benefit in technology, biology and medicine. We study the effect of ion size on the electrical properties of cylindrical nanotubes filled with electrolyte solution within a modified Poisson -Boltzmann (PB) approach. For comparison purposes, small hollow nanospheres filled with electrolyte solution are considered. The finite size of the particles in the inner electrolyte solution is described by the
more &raquo; ... xcluded volume effect within a lattice statistics approach. We found that an increased ion size reduces the number of counterions near the charged inner surface of the nanotube, leading to an enlarged electrostatic surface potential. The concentration of counterions close to the inner surface saturates for higher surface charge densities and larger ions. In the case of saturation, the closest counterion packing is achieved, all lattice sites near the surface are occupied and an actual counterion condensation is observed. By contrast, the counterion concentration at the axis of the nanotube steadily increases with increasing surface charge density. This growth is more pronounced for smaller nanotube radii and larger ions. At larger nanotube radii for small ion size counterion condensation may also be observed according to the Tsao criterion, i.e. the counterion concentration at the centre is independent of the number of counterions in the system. With decreasing radius the Tsao condensation effect is shifted towards physiologically unrealistic surface charge densities. D

New Sorafenib Derivatives: Synthesis, Antiproliferative Activity Against Tumour Cell Lines and Antimetabolic Evaluation

Sorafenib is a relatively new cytostatic drug approved for the treatment of renal cell and hepatocellular carcinoma. In this report we describe the synthesis of sorafenib derivatives 4a-e which differ from sorafenib in their amide part. A 4-step synthetic pathway includes preparation of 4-chloropyridine-2-carbonyl chloride hydrochloride (1), 4-chloro-pyridine-2-carboxamides 2a-e, 4-(4-aminophenoxy)-pyridine-2-carboxamides 3a-e and the target compounds
more &raquo; ... rbamoylamino]-phenoxy]-pyridine-2-carboxamides 4a-e. All compounds were fully chemically characterized and evaluated for their cytostatic activity against a panel of carcinoma, lymphoma and leukemia tumour cell lines. In addition, their antimetabolic potential was investigated as well. The most prominent antiproliferative activity was obtained for compounds 4a-e (IC(50) = 1-4.3 μmol·L-1). Their potency was comparable to the potency of sorafenib, or even better. The compounds inhibited DNA, RNA and protein synthesis to a similar extent and did not discriminate between tumour cell lines and primary fibroblasts in terms of their anti-proliferative activity.
