This paper proposes a procedure to execute external source codes from a LaTeX document and include the calculation outputs in the resulting Portable Document Format (pdf) file automatically. It integrates programming tools into the LaTeX writing tool to facilitate the production of reproducible research. In our proposed approach to a LaTeX-based scientific notebook the user can easily invoke any programming language or a command-line program when compiling the LaTeX document, while using their

The required LaTeX setup, a new Python package, and the defined preamble are discussed in detail, and working examples using R, Julia, and MatLab to reproduce existing research are provided to illustrate the proposed procedure. We also demonstrate how to include system setting information in a paper by invoking shell scripts when compiling the document.

Most Likely Optimal Subsampled Markov Chain Monte Carlo [article]

Markov Chain Monte Carlo (MCMC) requires to evaluate the full data likelihood at different parameter values iteratively and is often computationally infeasible for large data sets. In this paper, we propose to approximate the log-likelihood with subsamples taken according to nonuniform subsampling probabilities, and derive the most likely optimal (MLO) subsampling probabilities for better approximation. more » ... O subsampled MCMC has a higher estimation efficiency with the same subsampling ratio. We also derive a formula using the asymptotic distribution of the subsampled log-likelihood to determine the required subsample size in each MCMC iteration for a given level of precision. This formula is used to develop an adaptive version of the MLO subsampled MCMC algorithm. Numerical experiments demonstrate that the proposed method outperforms the uniform subsampled MCMC.

Identifying graphs with extremal properties is an extensively studied topic in spectral graph theory. In this paper, we study the log-concavity of a type of iteration sequence related to the α-normal weighted incidence matrices which is presented by Lu and Man for computing the spectral radius of hypergraphs. By using results obtained about the sequence and the method of some edge operations, we will characterize completely extremal k-graphs with the smallest spectral radius among bicyclic hypergraphs with given size.

In this paper, we focus on the index ( largest eigenvalue) of the adjacency matrix of connected signed graphs. We give some general results on the index when the corresponding signed graph is perturbed. As applications, we determine the first five largest index among all unbalanced bicyclic graphs on n >= 36 vertices together with the corresponding extremal signed graphs whose index attain these values.

The key issues pertaining to collection of epidemic disease data for our analysis purposes are that it is a labour intensive, time consuming and expensive process resulting in availability of sparse sample data which we use to develop prediction models. To address this sparse data issue, we present novel Incremental Transductive methods to circumvent the data collection process by applying previously acquired data to provide consistent, confidence-based labelling alternatives to field survey
more » ... earch. We investigated various reasoning approaches for semisupervised machine learning including Bayesian models for labelling data. The results show that using the proposed methods, we can label instances of data with a class of vector density at a high level of confidence. By applying the Liberal and Strict Training Approaches, we provide a labelling and classification alternative to standalone algorithms. The methods in this paper are components in the process of reducing the proliferation of the Schistosomiasis disease and its effects.
