Visual Exploration of Large Multidimensional Data Using Parallel Coordinates on Big Data Infrastructure

The increase of data collection in various domains calls for an adaptation of methods of visualization to tackle magnitudes exceeding the number of available pixels on screens and challenging interactivity. This growth of datasets size has been supported by the advent of accessible and scalable storage and computing infrastructure. Similarly, visualization systems need perceptual and interactive scalability. We present a complete system, complying with the constraints of aforesaid environment,

Perceptual scalability is addressed with data abstraction while interactions rely on server-side data-intensive computation and hardware-accelerated rendering on the client-side. The system employs a hybrid computing method to accommodate pre-computing time or space constraints and achieves responsiveness for main parallel coordinates plot interaction tools on billions of records.

HIV-1 Vif binds to APOBEC3G mRNA and inhibits its translation

The HIV-1 viral infectivity factor (Vif) allows productive infection of non-permissive cells (including most natural HIV-1 targets) by counteracting the cellular cytosine deaminases APOBEC-3G (hA3G) and hA3F. The Vif-induced degradation of these restriction factors by the proteasome has been extensively studied, but little is known about the translational repression of hA3G and hA3F by Vif, which has also been proposed to participate in Vif function. Here, we studied Vif binding to hA3G mRNA
more &raquo; ... its role in translational repression. Filter binding assays and fluorescence titration curves revealed that Vif tightly binds to hA3G mRNA. Vif overall binding affinity was higher for the 3 0 UTR than for the 5 0 UTR, even though this region contained at least one high affinity Vif binding site (apparent K d = 27 AE 6 nM). Several Vif binding sites were identified in 5 0 and 3 0 UTRs using RNase footprinting. In vitro translation evidenced that Vif inhibited hA3G translation by two mechanisms: a main time-independent process requiring the 5 0 UTR and an additional timedependent, UTR-independent process. Results using a Vif protein mutated in the multimerization domain suggested that the molecular mechanism of translational control is more complicated than a simple physical blockage of scanning ribosomes.

Translational regulation of APOBEC3G mRNA by Vif requires its 5′UTR and contributes to restoring HIV-1 infectivity

The essential HIV-1 viral infectivity factor (Vif) allows productive infection of non-permissive cells expressing cytidine deaminases APOBEC3G (A3G) and A3F by decreasing their cellular level, and preventing their incorporation into virions. Unlike the Vif-induced degradation of A3G, the functional role of the inhibition of A3G translation by Vif remained unclear. Here, we show that two stem-loop structures within the 5′-untranslated region of A3G mRNA are crucial for translation inhibition by
more &raquo; ... if in cells, and most Vif alleles neutralize A3G translation efficiently. Interestingly, K26R mutation in Vif abolishes degradation of A3G by the proteasome but has no effect at the translational level, indicating these two pathways are independent. These two mechanisms, proteasomal degradation and translational inhibition, similarly contribute to decrease the cellular level of A3G by Vif and to prevent its incorporation into virions. Importantly, inhibition of A3G translation is sufficient to partially restore viral infectivity in the absence of proteosomal degradation. These findings demonstrate that HIV-1 has evolved redundant mechanisms to specifically inhibit the potent antiviral activity of A3G. The viral infectivity factor (Vif) of human immunodeficiency virus type 1 (HIV-1) and related lentiviruses neutralizes members of the APOBEC3 (Apolipoprotein B mRNA editing enzyme, catalytic polypeptide-like 3) family of restriction factors, allowing productive viral replication in non-permissive cells expressing these factors 1-4 . Among these cytidine deaminases, APOBEC3G (here referred to as A3G), A3F, A3D and A3H efficiently block HIV-1 replication after entry 5-10 . In the absence of HIV-1 Vif, A3G is efficiently incorporated into progeny virions through interactions with the nucleocapsid domain of Pr55 Gag and/or RNAs 11-15 . Once a new infection is initiated, the incorporated A3G molecules deaminate deoxycytidine to deoxyuridine in minus strand viral DNA during reverse transcription, resulting in hypermutation of the viral genome. As a result, the HIV-1 proviral DNA is no longer functional or/and rapidly degraded 6,16-18 . Additionally, deaminase-independent activity of A3G/3F has been shown to inhibit the accumulation of HIV-1 reverse transcription products and provirus integration 7,19-22 . Both cytidine deamination and inhibition of reverse transcription contribute to the antiviral activity of endogenous A3G/A3F proteins in CD4+ T cells 23 . Vif reduces the intracellular A3G levels and its incorporation into viral particles by several mechanisms 2,4,24 . First, it has now been well documented that Vif recruits an E3 ubiquitin ligase complex that polyubiquitinates A3G/A3F proteins and targets them for proteasomal degradation 3, 4, 25, 26 . Vif is composed of several highly conserved motifs that form discontinuous surfaces, so that Vif can accommodate all A3 proteins and the E3 ligase 27,28 .

A common transcriptomic program acquired in the thymus defines tissue residency of MAIT and NKT subsets

Mucosal-associated invariant T (MAIT) cells are abundant T cells with unique specificity for microbial metabolites. MAIT conservation along evolution indicates important functions, but their low frequency in mice has hampered their detailed characterization. Here, we performed the first transcriptomic analysis of murine MAIT cells. MAIT1 (RORγtneg) and MAIT17 (RORγt+) subsets were markedly distinct from mainstream T cells, but quasi-identical to NKT1 and NKT17 subsets. The expression of similar
more &raquo; ... programs was further supported by strong correlations of MAIT and NKT frequencies in various organs. In both mice and humans, MAIT subsets expressed gene signatures associated with tissue residency. Accordingly, parabiosis experiments demonstrated that MAIT and NKT cells are resident in the spleen, liver, and lungs, with LFA1/ICAM1 interactions controlling MAIT1 and NKT1 retention in spleen and liver. The transcriptional program associated with tissue residency was already expressed in thymus, as confirmed by adoptive transfer experiments. Altogether, shared thymic differentiation processes generate "preset" NKT and MAIT subsets with defined effector functions, associated with specific positioning into tissues.

The occurrence of intracranial rhabdoid tumours in mice depends on temporal control of Smarcb1 inactivation

Rhabdoid tumours (RTs) are highly aggressive tumours of infancy, frequently localized in the central nervous system (CNS) where they are termed atypical teratoid/rhabdoid tumours (AT/RTs) and characterized by bi-allelic inactivation of the SMARCB1 tumour suppressor gene. In this study, by temporal control of tamoxifen injection in Smarcb1 flox/flox ; Rosa26-Cre ERT2 mice, we explore the phenotypes associated with Smarcb1 inactivation at different developmental stages. Injection before E6, at
more &raquo; ... th or at 2 months of age recapitulates previously described phenotypes including embryonic lethality, hepatic toxicity or development of T-cell lymphomas, respectively. Injection between E6 and E10 leads to high penetrance tumours, mainly intra-cranial, with short delays (median: 3 months). These tumours demonstrate anatomical, morphological and gene expression profiles consistent with those of human AT/RTs. Moreover, intra-and inter-species comparisons of tumours reveal that human and mouse RTs can be split into different entities that may underline the variety of RT cells of origin.

Genomic Copy Number Profiling Using Circulating Free Tumor DNA Highlights Heterogeneity in Neuroblastoma

Purpose: The tumor genomic copy number profile is of prognostic significance in neuroblastoma patients. We have studied the genomic copy number profile of cell-free DNA (cfDNA) and compared this with primary tumor arrayCGH (aCGH) at diagnosis. Experimental Design: In 70 patients, cfDNA genomic copy number profiling was performed using the OncoScan platform. The profiles were classified according to the overall pattern, including numerical chromosome alterations (NCA), segmental chromosome
more &raquo; ... tions (SCA), and MYCN amplification (MNA). Results: Interpretable and dynamic cfDNA profiles were obtained in 66 of 70 and 52 of 70 cases, respectively. An overall identical genomic profile between tumor aCGH and cfDNA was observed in 47 cases (3 NCAs, 22 SCAs, 22 MNAs). In one case, cfDNA showed an additional SCA not detected by tumor aCGH. In 4 of 8 cases with a silent tumor aCGH profile, cfDNA analysis revealed a dynamic profile (3 SCAs, 1 NCA). In 14 cases, cfDNA analysis did not reveal any copy number changes. A total of 378 breakpoints common to the primary tumor and cfDNA of any given patient were identified, 27 breakpoints were seen by tumor aCGH, and 54 breakpoints were seen in cfDNA only, including two cases with interstitial IGFR1 gains and two alterations targeting TERT. Conclusions: These results demonstrate the feasibility of cfDNA copy number profiling in neuroblastoma patients, with a concordance of the overall genomic profile in aCGH and cfDNA dynamic cases of 97% and a sensitivity of 77%, respectively. Furthermore, neuroblastoma heterogeneity is highlighted, suggesting that cfDNA might reflect genetic alterations of more aggressive cell clones.
